JTAG CHain - Different Devices

I was curious about something for JTAG. It seems like JTAG has been standardized so you can put multiple devices from different manufacturers on the same chain. But I was curious as to whether the JTAG adapters themselves and their software can handle this? Like if you have an ARM MCU and a Xilinx FPGA on the same JTAG chain, how does the ARM J-Link react to the presence of the Xilinx FPGA? And how does the Xilinx Platform II cable react to the presence of the ARM MCU? It doesn't seem like you could use one JTAG hardware module to program a device from another manufacturer...can you?
