Any assembler or compiler should include these in the HEX file, and MicroChip's specifications for third party programmers require that all such programmers read and use the config bits in the file. So I'm sure MicroChip's own will do so.
I've never actually run the PC software for the PicKit1, but doesn't it give you the option to set them manually as well?, as any decent programmer should?.
