I'm trying to rewire an old joystick to a USB encoder. Easy. But there is a catch. There is a 3-way toggle switch on the side. I want the route of the 4 buttons to go to a different input on the encoder card based on the position of the toggle switch? Any suggestions?

Welcome.
You can do that however the switch must have 4 poles (12 connections).

And what if I am restricted to using the switch in the device? I'm sure a 4 pole switch my be quite a bit larger than the one that is in it.
