Need to see code and what chip your using. would help

Umm... Steppers don't usually use PWM, do they?

Moving from one port to another is just a matter of changing the code. Simply modify it to send to C pins instead of B pins.

Your right I was thinking servo lol which is likely to be what he has any way.

I think you can get stepper IC's that take a VF PWM input and use that to generate the signals to run a stepper
