Do some tests for us:

Try running your code on USB power. Then on DC plug power. Then try reprogramming your board with only USB power. Then try reprogramming your board with DC plug power connected. What happens?

So as far as you can tell, everything still works but you can't re-program the processor? What power connections do you have (or don't have) plugged in when you try to program it? And what power connections do you have when running it normally?

The chip you circled is the voltage regulator, not a transistor. I ask about the power connections because perhaps you are using different power connections to program it (i.e. USB) and other power connections to run your code normally (maybe the DC barrel jack).

Knowing that the circled chip is a voltage regulator and not a transistor, could you explain one more time what you did when things went up in smoke? Because whenever you say transistor, I am not sure if you are talking about the circled component or the 22222.

If the voltage regulator failed shorted, connecting the DC supply while the USB is connected may leadvto more smoke.

Looks like the LED was connected without a current-limiting resistor. When the transistor was turned on, the power supply was shorted.

All the linear regulators on the board have have current and/or overtemperature that should have prevented the magic smoke from escaping?

The 22222 transistor is also in source follower mode so a current limiting resistor should not have been needed (at least at the collector or emitter). The OP also seems to have collected the emitter to an MCU pin rather than directly to the power supply.

Frankly, we need the OP to clear up what component the smoke came from. OP says transistor but circled the regulator in the photo, and according to the regulator there may be a transistor depending on the regulator he is talking about.

Give us the component label (i.e. U1, T2, Q1) of the component that the smoke came from.

OP really needs to clear up what "transistor" he is referring to (if he is indeed talking about a transistor at all and not the regulator) because he says he touched the base to ground and if he is referring to the 22222 transistor, then that should not have turned on the transistor on to damage anything.

According to the attached schematic, it's an ON Semiconductor NCP1117ST50T3G 5V 1A voltage regulator. Unfortunately nobody seems to have these in stock at the moment, Mouser is expecting some in July though. I recommend removing the damaged one and checking to make sure there are no other shorts between 5V and GND, otherwise you'd just burn the replacement too.
