Working with ARM in BeagleBone Black

Hi,
I'm working with BeagleBone Black.

I wanna practice configuring its GPIO Pins to PWM / Timer / Output pins, etc.

1. the BBB is running Linux. it is still possible to configure its IO Pins directly?
If yes, where can one read which libraries should be included in the program to be able to "name" these IO Pins?
