what is the difference between transistors?

The geometry of the P and N junctions. I think they try to minimize junction capacitance to make it useful at RF frequencies, other than that I'm not exactly sure.
 
RF transistors have lower capacitance and higher frequency response. They are optimized for amplifying high frequency analog signals and generally don't work well as switches.
 
The higher frequency response comes from the lower capacitance =)
