I see no reason why you could not use any thing on port A for other purposes. Just add a switch with a pull-up to pull-down to the pin. Blueroom is right if you want to stop the motor then stop sending step commands..

The I2C pins on the VGA connector are for device identification. They are not required. They are used by the host hardware to determint things like supported resolutions, refresh rates and if drivers are required for the display.
So for your needs they will not be required.

I would agree with TrevorP as the board seems really spread out. Just from personal experience it always helps to make the traces look nice as that usually...
I have used both the LM34 and the LM35. Never used one with an external voltage refrence before. Usually either just hook the device directly to the ADC pin or run it through an opamp to up the voltage sensativity.

Depending on you budget you can get WiFi to RS232 servers that are pretty small. The show you like a TCP port on the server side so I would guess that they are prety easy to use.

The bigger question is what are you planning to do with it? If you don't need the ability to run in harsh environments there are other SBC type devices that would offer the same sort of flexibility at a fraction of the price.
