    My guess is that they just capacitor couple the photo transistors to the LEDs to light on motion. You should be able to have that and digital.

    3 wire sensors on cars require 12V, ground and output an analog voltage like a pot. Could it be something like that?

    phototransistor acting up, or is it me?

    Look at the mouse circuit board. I think you will find that it is 2 phototransistors in 1 package to get a quadrature output. Most have one +5v input (probably the center pin) and 2 outputs.
